1. 始祖鳥は鳥類（学術用語 avialan）の一種だと定義されている。しかし、始祖鳥は鳥の特徴よりも恐竜の特徴を持っている。
鳥の特徴は：

• 長い外部の鼻孔。
• 縫合されていない2つの顎の骨である方形骨(quadrate)と方形頬骨 (quadratojugal)
• 3つの伸展を持つ口蓋骨
• すべての歯に鋸歯状部がない。
• 脊柱の一番上の後部の大きな横の溝。

始祖鳥が持つ、これら以外の鳥のような特徴は、いつくかの非鳥類恐竜にも見られる。それらには、羽毛や、中央線で融和する叉骨（二又の骨）や、伸びて後に向かっている恥骨などがある。始祖鳥が持っている考えられる鳥のような母指（爪先）は、保存状態の良い最近の標本には見当たらない[Mayr et al. 2005; see also Middleton 2002]。

恐竜のような特徴は以下の通り：

• 嘴がない
• 前上顎骨と上顎骨の歯
• 目から遠く離れた鼻 (nasal opening far forward, separated from the eye by a large preorbital fenestra)
• 後部から頭にくっついている首。
• 単純な凹関節側面を持つ頸椎の中心。
• 骨の入った長い尾。尾端骨がない。
• 接合あるいは鉤状突起のなく、胸骨と関節でつながっていない肋骨
• 6本の脊柱を占める仙骨。
• 小さな胸郭の帯。
• 3本目以外は自由な掌骨と、柔軟な手首手関節。
• 融合していない3つの爪。
• 多くの細かい点で、骨盤帯と大腿部関節はアーケオサウルスのような形状をしている。
• 融合していない骨盤。

鳥類との間に100以上の違いがある[Chiappe 2002; Norell and Clarke 2001]。
さらに、始祖鳥の烏喙骨と上腕骨と脳の形状は恐竜と現代の鳥の中間だった[Elzanowski 2002;Nedin 1999]。
